You need to keep all high school level work recorded. It isn't about keeping one for a college to accept as much as it is keeping good records and then compiling them all into a transcript. There are computer programs that you can buy for making them, or you can just do your own in a Word Doc. We had a friend's templete to use for my college son.
I was thinking about putting my daughter into the SOS academy for her final year so that she has a high school diploma. I wonder if this is necessary? Was the college your son went to happy with a homeschool transcript?
I'm wondering if I should contact the local colleges and ask what their preferences are.

I don't think it matters. We got a diploma from Homeschooldiploma.com. We applied to very small hs friendly colleges. Not one of them had a problem with his transcript. Yes the best thing is to contact the colleges and ask. Many now have hs friendly counselors who will help parents out.
I know many others that have gotten into a variety of colleges on parent transcripts.
There is a yahoo group homeschool 2 college that is a place to get lots of great information about hs to college.

This is an excellent and easy program for parents (and our children) to learn how to write a transcript.
